Regarding the rear cover removal it has been a few years, yet it should come away when all the outer 6 mm bolts have been removed. It likely is a combination of the dowels in the case and the petrified gasket/sealant and the seals from the output shaft etc.
There are a few spots where you can get a drift on the back case edge and tap and work it around until it starts to let go and pull away. The output shaft will likely come with it, so no big deal to put it back into its place. Nothing special there is placing it back into the section.
You many need to make another socket tool for the castle nut and I think there is also a C clip that holds the outer basket onto the shaft. It is hard to see it in there, yet I would check carefully once you get the clutch plates and inner basket out.

They definitely are looking up. I believe all this engine needs is the heads rebuilt, cylinders cleaned, new belts and tensioners, gaskets, and a starter. I just tested mine and it doesn’t work
If I were to make a new clutch socket what size socket would it take? I have a 15/16 socket that’s just a little too big

If you made one for the twin you did it doesn’t fit? They are available commercially from Motion Pro too, yet I have made them in the past. I usually size up the outer section of the nut and pick a socket to match that size. Using silly putty makes a good negative impression for the correct prong sizes and dimension of the tool.

The socket that fits for the 400 is a 15/16 but for this one it’s a 13/16 apparently. Got the socket made but this lock nut is on there tight. Having trouble getting it off and I’m contemplating just buying the special holder for it

I use a rubber band strap wrench after cleaning off the oil on the outside of the clutch drum to hold it, too bad about the size difference on the nut tool. There is a metal lock tab in there that I am sure your aware of that needs to be bent back to release the nut.

Got the clutch off. Rigged my spanner to work for it. Most of the discs are sitting at 3.4 mm and one of my plates is warped so I’m just gonna go for a set of discs and plates if I can find it. I’ve hit the end of the tear down unless one of y’all can come up with something else I should check. So far I need a new starter, clutch kit, new belts and tensioners, head rebuild kit or new heads, gasket sets, and a new wiring harness before I can fire this engine

The front cover area needs to be checked for the water pump condition to see if there is any play in the bearing by trying to wiggle the impeller. That won’t be the definitive test, yet if there is play you should replace it. The pump isn’t cheap at at around $150+ US and the all in one gasket aftermarket kit is another $20 or so. I would replace the thermostat too, as there are aftermarket ones cheap and it is worth doing while your in there.
There are tutorials on replacing the belt tensioner wheels with aftermarket pieces that cost a fraction of the new Honda OEM ones. You will need to fabricate them using the old metal backing plate and a new tensioner roller piece.

I’ll look into that water pump tomorrow. Do you guys know how I can set up the engine to run outside of the frame? I’m going to do a complete tear down to have the frame painted, and want to make sure it will turn over before putting it back in

I mounted my GL1000 engine on my engine stand and wired it to run. Below is the only pic I have. I was still waiting on the carb to come in for my single carb manifold but had the coils and condenser mounted and wiring done to make it run. I had a video of it running but I must have deleted it.

How well does the single carb setup work? I’ve been going back and forth on it considering im going to have to spend a hefty amount on the carbs just to get all 4 working

How much do you consider a "hefty amount"?

IF the factory guys thought the single carb was a better idea.....
they wouldn't have used 4 carbs.
