Several others made a good point about the crank being higher than other parts. Water is heavier than oil, so that engine must have had a lot of water in it at some point.
The gears and forks might clean up, but the transmission bearings are probably toast.

I worry less about journal bearings and more about ball bearings and gears. Journals are surprisingly well protected by the oil film. I had one engine that has worse damage - so much that it took crowbars and sledge hammer to split the case (pretty much a waste of time). The journals looked fine. The trany was wasted. Other parts made it worth what I paid (barely) if not the over 500 mile round-trip to get it all.

Well, I would like to try (Before I throw in the towel) flushing the case and putting in some fresh oil and see what happens...that being the case, what's a good way to safely flush out the case or any old stuff that may still be in there? 50/50 diesel fuel and oil? Let it run for a bit (if I can get it started again), drain and refill...? Randakk's ATF and oil?

Dr. John,
I would advise just remove all 4 spark plugs and rotate the crankshaft, first. You already know how much resistance to manual rotation a ' normal ' GL1000 engine will present.

It doesn't seem to be; I can turn the engine over by hand without any unusual effort, and I can hear the pistons 'chuffing' when I crank it around - but there seemed to be a bit of 'mechanical' noise coming from the right side for the brief 20-30 seconds I had it actually running, but I don't know if it was just me or what. Your comment about an endoscope/borescope piqued my interest in seeing what's in there, so I went ahead and ordered one; $42 on Amazon, in case anyone else is interested. Seems to be highly rated, and I've been wanting one for some time anyway:

Back in my days of working in a junkyard, I have flushed old engine blocks with straight gasoline.
yeah, it will wash the oil out the bearings, but that's what you want it to do.
On your old goldwing,
If you remove the oil pickup strainer, you will be able to see what crud has accumulated
in the bottom of the engine and if your flushing is doing any good.
honestly, give it a try, but don't expect too much.
Flushing will (might) remove the big loose chunks in the case right now, but
the little hard rust bits will continue to come off of the steel, get pumped thru the oil system,
and cause fatal damage to the engine.
Eventually.
From the pic, the crank bearings may have been suspended above the water line and might be salvageable,
but the tranny, primary chain, oil pump, etc... have been submerged for a long time.
that rust is not going to magically disappear. Ever.

And not that I can afford to, but I think I'm going to see if I can get it to run again, see what happens...I'm pretty sure it will, but also for the brief 20 - 30 seconds it did run I thought I heard (thought I heard...) something strange coming from the right side. I might just tear it down and rebuild it, it would actually be pretty fun. Although the thought of buying a whole new gasket set makes me cry a little...

I would evaluate the cost of a proper rebuild before I pulled the trigger on that. But evaluating the experience could have some merit as well.

Bearings are nigh to impossible to find and if you do they will not be cheap. So there are many unforeseen expenses possible in a rebuild. Splitting it and doing a clean up should not be any more than head gaskets and a rear cover gasket.

The sport of wrenching does cost, but best to buy a replacement before you tear down the engine. You need to get that gal running first and a replacement engine is the fastest way. There are lots out there. I too have a spare if you do not find one closer.

The engine may well run, but the transmission gears (on the bottom) have probably been setting underwater for quite a while. They will look like that spot on your flywheel.
