Yes. You are correct

Remove the spark plugs out of their threaded holes in the cylinder head to decrease the amount of mechanical resistance to slowly and evenly rotating the crankshaft. Make sure they are all fully plugged into their spark plug wire connector and each spark plug's metal shell is touching a grounded surface, too.

I would definitely have the plugs in with the caps attached before turning the key to the on position. I heard somewhere that some electronic units can be damaged if the caps are not attached to the plugs.

No DON'T worry. Just be mindful of the Dyna S installation document's advisement to limit the amount of time the ignition coils are powered up while performing static ignition timing of each Dyna S module.

Although I believe only 5 minutes is unreasonable, read what Dynatek recommends in this publication
under the VOLTAGE TESTING heading.

I doubt very many ignition coils (new?) have been injured during a static ignition timing session. If worried, unplug the primary lead under the rubber boot for the module you aren't static timing.
That unplugged circuit's ignition coil won't be getting energized by doing so.( Not energized = no heat.)

When finished with the 3-4 module static timing segment, Reconnect that unplugged module's primary lead, and repeat the same procedure when static timing the 1-2 module. Savvy?
